When you place your subcircuit, you can use it for the alignment, then when you finish, you can edit the binding and send it to a non-existing layer so it doesn't show up. May be a dream that comes true: first we will have subc-in-subc, but flat netlists (in a later cycle), then even later, we'll have an option for hierarchical netlists. You will be able to use a flat netlist with subc-in-subc, as you write, making sure the refdes' match, or you will be able t choose the hierarchical netlist option where pcb-rnd will make sure your refdes' are right.
